I did have to use a spare partition as the OS2 "bootmanager" partition to get it to install (and then rewrite a proper copy of the partition table). It seems without boot manager OS/2 can't see how you could possibly boot with more than one partition ... Unfortunatly I don't remember the name of the package I am using (other than it isn't bootany, I downloaded that). I could probably arrange to mail you a copy (there is also a bug in the code that I found and corrected). It was posted quite a while ago in one of the source groups (alt.sources or comp.misc.sources, again I don't remember). The main part of it is a program called pfdisk (that edits partition tables) and it has a couple of boot sector programs (bootauto and bootmenu).
