Here is my experience:
I'm running an AMD 486DX2/80 in a NetBSD-1.0 system as I type. It's a
kick-butt CPU. No problems, no regrets. I have it plugged into a
Nice (that's the brand) Super-EISA motherboard. Works excellent.
I help run a NetBSD machine on campus. It's a Zenith mini-tower with
an Intel 486DX2/66 and a PCI bus. It runs flawlessly.
So, I guess the combination of a DX2/80 and a fairly new PCI chipset
should work ok. Of course, every motherboard is different, so I can't
guarantee you anything.
