Yes, we're in the same situation -- we have a 40 MB DOS and a 120 MB 386BSD drive (both IDE). We have one of the boot partition selector program, but none of the kernels we have tried so far has worked off the second disk. We can't recompile the system at this point, so we're grateful for any pointers to kernels or other tools to help alleviate the situation.
