INN handles this in some way when receiving articles to disk, but will not be able to link a crossposting onto an existing article file. This will happen usually if an old active file backup gets copied in, or the active file is edited (and thereby rewritten, otherwise it will get even worse) while the server is running. "makeactive" will likely help. It has an option to update low AND high water mark of the active only. It's described in the "news-recovery" manpage.
