Well, I have yet more info... Even compiling the kernel thusly, if you actually _use_ fd0, then sleeps after that will fail. If I boot up and disable fdc0, then everything works. So it would appear that there is some floppy controller state that is left behind by the probe routine's success case, but that is cleared by the failure case (why it is necessary to have fd0 and fd1 in the kernel), but that is set again by actually using the floppy. This state aparently makes the wakeup routine fail.
