Some but not all? Does xterm's scrollbar work? I've seen this sort of problem happen when your XF86Config does not handle the middle button of your mouse correctly (which is used to scroll Athena scrollbars). It appears to receive a bunch of button-up and button- down events each time the mouse is moved, so you in effect aren't dragging anything around.
