Have you tried writing the floppies on a different machine (or if you aren't already, writing them on the same machine)? Floppy disk controllers can be strange beasts sometimes. (I assume you've checked the obvious things like specifying binary transfers when FTP'ing, trying it with brand new disks, etc).
