I also have such experience.
When I run xf86config, there is mouse protocol selection part.
When I selected 2 -  2.  Mouse Systems (3-button protocol) -
, I have such experience.
I solve that mouse  protocol selection to 1.
and Enable Emulate3Buttons.
It is some inconvenient, but do correct job.
