Recent versions of XFree86 include a program called 'xvidtune'.
Although I haven't seen your particular problem, this might help.
The procedure I use to set up the video goes like this:

1.  Start with a text screen.
2.  Run "vidcontrol -b cyan".  This lets you see the difference 
    between the border and the text area.
3.  Adjust the controls on your monitor so that all 4 corners of the
    text area just touch the edges of the monitor display area.
    Adjust the brightness and contrast to levels that look good - these
    sometimes affect the size of the display a little.
4.  Now leave the monitor controls alone.
5.  Start up X and xvidtune.  Select "AUTO" mode, so changes appear as
    you make them.
6.  Adjust the image using the xvidtune controls so the image fits well into
    the display area.
7.  When you get it the way you like it, select "SHOW" and it will show
    you the mode line that needs to be placed in XF86Config in place of
    the corresponding old one for that mode.  Write this down.
8.  If you have any more modes to set up, select "NEXT" and go back to 6.
9.  Exit xvidtune and edit XF86Config.
