I've also got SCSI-problems although less severe than you (only
interrupts not working), but my system has some remarkable 
similarities with your system.

My system:
   SA486P AIO-U motherboard with integrated NCR SCSI
   IBM SpitFire 0662 1 GB SCSI Hard Drive
   Sanyo SCSI CD-ROM (2x speed)
   3COM 3C509 Etherlink III Network card, ISA
   ATI Graphics Xpression (Mach 64 DRAM), PCI

Sorry I can't help you any more, but it might be a good idea to
post more information about your system, like messages you get
at boot-time about the SCSI and PCI hardware that was detected.
Make also sure your PCI BIOS is configured correctly.
