I'm not sure how much this will help, but for what it's worth... I'm running X with a Diamond Stealth 64 DRAM VLB card, 1 MB RAM. It has the S3 Vision 864 and S3 SDAC chipset. Whenever I have run xf86config, either that routine has run the clock probe (after asking permission), or has indicated that it shouldn't and has the data in the card database. In any case, don't expect Xwindow to probe for clock lines when it runs; that info should already be in the XF86Config file from when you configured the system for the card.
