I'm pretty sure that the main root (/) partition for the
FreeBSD system needs to be in an area on the disk which is
under the 1024 cylinder mark. Putting it on the final
500 megs is probably you're problem. 

Try putting it as the first or second partition and make sure
it's completely under the 540meg area. Since / only needs to
be about 25megs, you can squeeze it in and then put the /usr
partition anywhere you want.
