If you're talking about the ports & packages, after installing each one, do a pkg_info -L ..., looking for any config files that have been installed and that you're likely to change. For each file, move it to configfile.mine and make a symlink for the original (configfile -> configfile.mine). When it comes to upgrading, you can pkg_delete the old one and install the new one without losing your configs (you still have to make the symlinks).
