Why does that sound familiar?  ;-) I had the same problem last week
and meanwhile came up with a very simple solution.

There's this two step process for disk preparation during the install
process.  Choosing harddisk one during the first step, FreeBSD install
enters the mask for changing the partitions of harddisk one, making no
change there and leaving this mask gave me the question for the
BootManager.  I choose to install it and then it was there.

I don't know if this will cooperate nicely with Windows NT but with
Windows 95 it works fine in this configuration.
