You're essentially right.  I suspect you upgraded your system,
and therefore, nothing under /etc was touched.

However, if you copy BSD.X11.dist to /etc/mtree from
/usr/src/etc/mtree, things should be dandy.

You should *always* hand-upgrade /etc from /usr/src/etc -
especially when you get wierdness like this.
